What's Going On Here

So the main harness goes to the rear of the bus and has 3 connectors. On some of the connectors wires going in don't come out. Every hole is separate so where do these wires go if they end half way.
In this connection, the green wire coming out of the plug has no green wire going into the plug.

No jumper in either side? Maybe a feature not included in your bus? Any idea what the wires are for?

I asked the question premature to tracing that wire to the other end to see where it goes to. There are numerous wires like this. There's a pink wire in that same connector, 4 wires going in, 6 coming out.

Good chance they aren't used at all. I got sick of removing unused wire once I had two 5 gallon buckets full of the stuff at the beginning of my build, and I guarantee I didn't remove all of the unused wiring- I just didn't have the patience to weed them all out. I could probably get another whole bucket if I tried.

Take a multimeter to them. Hot to one of the terminated leads, then negative to your chassis / a decent metal surface. Try putting your hazards on, pumping the brakes, putting it in reverse, etc to see if its an additional lead for one of those. If not it could be for the flashers. Those used really beefy wires in mine. I rerouted my cable harness going to the rear down at the bottom of my driver side wall, and had to cut the harness once trying to run it under the floor.
