Removed Windows to remove walls, now frames don’t line up

Was working on our 2005 e450 turtle top yesterday. I’m just in the demo phase so I was beginning to remove the walls. I’m doing so, I removed one window frame. When trying to put the window and frame back in, the holes would not line up no matter what I did. I didn’t over an hour trying to line up and got it enough that I could set some screws but a lot of the holes were upwards of 1/4” off.

I know this probably from the bus age and just typical shifting/sagging but anyone have any ideas on how to line these up better and get a super tight, water proof seal?

Also, only two of our windows open as an emergency exit. I’d like to get some that have the sliding function at the top. Is there a good place to buy shuttle bus windows from?

The inside skin is part of the structure. Without it it will be weaker.
