What sealant should I use to seal the holes for the bolts that are securing the unistrut to the roof of my bus?

Iím planning on using a neoprene-backed washer against the skin of the bus, then a stainless nut, then a washer, then the unistrut, then a stainless washer, then a stainless nylock nut.

Should I be covering the neoprene washer and nut with sealantand then top that with the next washer?

If you have a better idea, please let me know!

Whatever combination of nut washer you choose and then just hit everything with lap sealant. If it's completely covered you're good.
