I've always thought those air flaps were an intake scoop for a vent located by the driver. Could also be a fresh air intake for the front heaters, like what would normally be hidden under the cowl...

I'll let someone else advise you on the diesel engine itself, but you may consider draining or siphoning out the fuel tank and starting with fresh. Maybe blow out the fuel lines with compressed air...
