Roof Top AC installs

I put a Dometic unit on my roof about a month ago. I made a pig tail and tested it. I've been fighting with the generator ever since :( . I need to run permanent wiring and a condensate line. Do I pull the wires between the inner and outer roof or run some type of conduit? How should I handle the condensate drain hose? If I pull it through the inner/outer roof do I drill out at the roof edge and have it run down th side of the bus or come down one of the window frames to the floor and out under the bus?

The AC unit came plumbed with the outlet tee in the center of the 14X14 body opening, so to run it out on the roof I'd have to cut a hole for the hose in the roof gasket. Which might make getting a good seal hard.
 
Mine also runs right on to the roof and down the outside. I have seen on buses with factory air in the rear run the hose to one side or both if equipped with two hose hook ups, down behind the interior panels and through a hole in the floor straight down about 6 to 12 inches and to the ground.
