Rust resurfaced in spots

How should this be approach? When it rains water gets inside in certain areas of the bus. Pretty sure the seal of the windows are worn. It's a 21 year old bus

Can I just sand it off and reapply rustoleum and then the oil based paint again in the areas need? I posted pics of 2 different spots and the amount of rust varies from spot to spot

Use a rust converter like Prep&Etch or Ospho to kill the rust first, then prime with a rust preventive primer.
 
The underlying window leak should be addressed, as well as what o1Marc said.
If not, expect the rust to rear its ugly head again in short order.
If it's any consolation, the rusted areas look minor and should clean up with good results.
 
When i firstly painted the floor it was stored covered. I moved it to a different location with non covered storage and thats when the rain leaked in. I now have it cover stored again. Also, I plan on removing the windows and raising the roof
