Self taping screws in roof

I am putting a wall up inside of my bus that will go out to my covered porch. I know i will need to use self taping screws to screw it to the sides and the roof. But what do you do after that with the screw tips sticking up. Do I cut them off and silicone it or is there another way to do this.

Unless you are using really long screws, they won't go through the outside skin. On my Blue Bird there is about 2 inches between them.If you can screw into the rib (where the screws/rivets are now) it will be much stronger.
