Wood stove pipe questions

I have been contemplating the installation a few thoughts;

DO I run the pipe straight through the roof?
Should I run pipe through the window?

Intake for stove thought the floor? or the window?

Permanent holes are a pain what do you all see are the Pros and cons... Please feel free to leave your feedback I am undecided what to do.
 
We're going straight thru the roof, double wall to a box (square cut in roof, 3-4 inches of box showing from inside - the rest cut and bent at a 90 degree angle on top), double wall exterior "screws/seats" into the box (we're going with 24" with another 24" section removable that can be added in more permanent locations), flashing and storm collar follow that with lots of sealant, capped off with a chimney cap. Didn't like the idea of going thru a window. Too hot and more than a 30 degree angle is illegal in the US.
